I would certainly like to think that Yondaime is Naruto's father. *It would add a nice "family" element to Naruto's personality.

his name is minato and he is naruto dad if u read on in the chapters where jiraya fights the akatsuki leader, Pein.... i read from onemange.com or w.e but ive seen others with the same thing... naruto only took his moms last name, uzamaki because his father wished him to, to prevent him from being different.
